It started with a man and a war. A war called World War 2. His name was B.J. Blazkowicz, and he was the first First-Person Shooter Protagonist. Quickly followed was the Space Marine, trudging and shooting through Mars. Quickly, we learned to only bet on one man, the one with Balls of Steel, who was out to kick and chew, and wasn't ready to chew.
We met another man, a nerd, one would say, a nerd with a dream and a crowbar. The second Space Marine, the Chief, some have called him, came upon the scene, and he was indestructible. ten bullets to the head? Bah. He could just avoid fire, and he'd be up and ready. He had many followers, but no one could redo what he'd done. Yes, a man did go underwater many years later to mass appeal, but a month after his hijinks, more men, one with a cleaning product for a name, one born in a vault, the same indestructible man, and a man of purest graphic, also began to emerge.
We had a group of four run through a cel-shaded world, toting an unimaginable amount of guns, a squad of wise-cracking criminals destroying Russia, an alien race made two english-speaking nations unite, a leash of blue light whipping apart a planet's inhabitants, and the aged return of the man who wrestled an entire alien invasion and WON.
If you don't understand the references I was making, then i'll give a list in a sec.
But seriously, what's the most influential, best overall quality, best-looking (never mind about that one), and innovating First-Person shooter ever?

Well 1. Where is call of duty 1. 2. When you say Inovating you delete a lot of games (almost every cod) 3. I think Halo Combat Evolved was the best fps in my short life
1. Call of Duty 1 was indeed a good game, but not as totally memorable as a title like Halo: CE or Duke Nukem 3D
2. I only touched on a few games that were able to stand out in the slog of FPS' out now. Only CoD 4 stands as the most innovative title in the series compared to its predecessor, CoD 3
i have to say currently i have been leaving my COD games to dust for a while and i got BFBC2 its just a great game that has this touch. COD doesn't have that since MW i have been buying the same product again and again and it gets really boring. and i think when BF3 and MW3 come out its going to be a one handed competition
Team Fortress 2, can't beat the price, and you don't go around shooting everyone with assault rifles. You go around shooting everyone with shotguns/rocket launchers/flamethrowers/grenade launchers/miniguns :P
But seriously, it is pretty innovative, and the gameplay never gets old because of nine different classes. There's no story mode, but there is a storyline. And no certain weapons or classes are very overpowered, unlike most other games.
I agree with Fallout 3. That game is full of choices and tearing apart at the seams with multiple endings. I think I remember hearing that it takes literally a lifetime o get everything available, excluding downloads and premium content. And with the game being that massive, the strategy guide is pretty thin for how much is in the game.
