I would say Battling Lou in GH3 is the hardest boss, the song that you have to play is crazy!

Puppet Ganon snake form in Zelda: Wind Waker. You have to shoot his tail without targeting, and it is a very fast moving target. It took me like 50 shots just to hit his tail 3 times.

anways i would say the last boss in Shadow of the colossus - Grand Gigas "Malus" [Grandis Supernus]. its so damn huge and a pain in the arse... I'd even say that boss is one of the most epic boss battles

The last boss in Turok(Xbox360) on Inhuman Mode is the only hard one I can think of right now.
